I have a 2005 Prius I just bought from a towing company, and I had to replace the battery, and the 20 amp fuse and the car started right up.

The car drives, I have the Red Triangle and the Check Engine Light, and the computer does not give out any diagnostic codes ( I used two computers )

I was driving the car today, and I got it up to 60mph the car drives like a dream, and then I go to put my foot on the gas, and it barely goes above 25 mph when I floor it.

When we started the car, the exhaust spit out a bunch of rusted water, but the oil looks clean, and the tempature gauage does not look bad.

I am not sure how long the car sat for, and the person that sold it to me said it was just a bad battery. But I am trying to figure out where I go from here, and where would I start looking for the problems at?

The OBD2 scanner that you are using does not read all the trouble codes for a Gen 2 prius. You need a different scanner. See this thread, https://priuschat.com/index.php?threads/232741/

You can try taking your car to an auto parts store that offers free scans. Not all stores have a scanner that can read all of the codes in your car, but it is worth the try.

I'm pretty sure you have codes just because the scanners you've connected so far yield no codes you may need to look at the list here on Prius chat of approved scanners readers I don't know whether you're using Bluetooth something another and trying to do this by radio waves or whether you have a direct connection via USB port or what You just say I've tried to scanners well okay two cheap scanners is as bad as five You need one that can communicate with the Prius on all levels of communique. And that's the end of that I have noticed that there are a few cheap scanners that will read and get you through most of the nonsense like my Inova 3100 or 3200 series it'll even read ABS codes It will not read all the Toyota specific codes but it will get most of what I need to get my job done rarely now do I have to pull the TIS tough book off the shelf and go to town with that unless it's something really crazy and I need to get the sub codes and what have you which now is pretty rare. So obviously being new to this mark or brand or model you need a good scanner so that you can see how this stuff works and then after a little while you won't need such a good scanner but you'll have it for you won't so if you can borrow one or you can take it to someplace like a garage that has a 1900 scanner maybe made by snap-on or Mac or Autel. Those units will be able to give you a pretty good readout of what's going on top Don is another brand $1,900 scanner I understand most people don't want to get into this kind of stuff so there's a list here on the chat that'll get you into that for near a 10th of that cost that may be an option for you or it may not interest you at all and you'd rather go to the corner garage let them read your codes and either fix that or go from there if they don't know what to do with the codes they've read at least you'll have them and good luck that car is not even broken in well yet something happened and they just let it sit.

I bought a used battery from my local pick and pay about a week ago.. but I took it to the pep boys today, and they told me it had 12 codes, but they would only give me 5 and told me I need to go to the dealership.

What battery did you buy? The 12v battery OR the big hybrid vehicle battery?

Could you please share the 5 trouble codes that you did receive.

It sounds like the car was a flooded car. What made you purchase it in the first place?

You need to answer this question. What battery did you buy? The 12v battery OR the big hybrid vehicle (HV) battery?
