I replaced the EGR cooler and cleaned the egr stem and the intake manifold. This display came on from shooting all these codes. Is it safe to just clear the codes and drive??

Are there any error code numbers?
What device did you use to read the error codes?

The EGR error pops up if the connector on the EGR valve is not connected, but with this error the check engine light comes on. Other systems should not react. It is possible that other parts, equipment, wiring and connectors were affected during disassembly.

That was really clogged by the lok of things . You may be in for a ride or not as case maybe . But by first pic it looks almost catastrophic.

I read the codes with a blue note driver. Its been helpful in the past. I'm not sure what other systems were damaged physically since eveerything was cleaned.

    What’s the miles?

Did you remove the hybrid safety switch, maybe not replace completely?

I did remove the switch in middle of repair. I put it back on. Maybe if I separate the 12v battery to clear the codes. Biggest fear was blowing a fuse, but it turned on so I don't believe a fuse was blown.

You should recheck everything. Make sure you didn't forget to connect something.
Or maybe didn't connect it all the way?
It's fairly easy to miss something.
Go very slowly, and check to make sure EVERYTHING is properly connected.
Then clear the codes. And start the engine again.

If you remove the safety switch for the hybrid battery, remove it, and go through the 3 steps
to reconnect it. Push it in as far as it will go, with the handle facing you. Then move the whole
switch to the right as far as it will go, then move the handle to the left and toward the battery
to secure it. It's easy to not get this properly connected.

The thread title promises "Codes up the Wazoo" and post #6 even says you read some with a "blue note driver", but are you ever going to tell us what they are?

My orange hybrid safety switch was not fully engaged until I moved it to the right. After that the engine would turn over. I did use a BlueDriver code reader and it displayed the following codes: (displayed in photos). Mostly saying a misfire in cylinder 1,2, and 4. But what are the odds of three going bad?? It also displayed codes P148F and P261B. Recommending to replace the engine coolant pump, is that necessary and may be a result of going into limp mode, a lot of coolant was tucked out of the reservoir before I began my repairs. I

It bothers me that the engine is knocking after all the cleaning I did. The display eventually cleared the dashboard on its own.

Those are both codes about the engine coolant pump, and gen 3 engine coolant pumps do eventually conk out, and you don't want to be running your engine with a bad one. At the very least, after making sure the cooling system was properly refilled, I would use a scan tool able to show the pump's target and actual RPM, and keep a very close eye on it. If it behaves then, maybe see if the codes don't come up again soon.

After cleaning the EGR, did you clean the intake manifold?

Clogged carbon deposits in the channels through which the EGR supplies part of the exhaust gases to the engine can affect the uneven operation of different cylinders, causing misfires.

It is also important to connect everything correctly and tightly so that there is no air suction through loose connections.

A pump for the engine cooling system with error codes is a very serious problem.

This can lead to overheating of the internal combustion engine and significant expenses of your budget for engine replacement.

Intake manifold was also cleaned. I let it soak over night in purple power x2. And used a bristle brush attached to a drill to clean out clogged ports. I boiled water and poured it throughout the intake manifold for good measure.

I cleared all the codes and I'm waiting to see which codes come up, hopefully none.

I purchased 1 gal of Toyota specific antifreeze and topped off the reservoir. I will monitor the level after each drive.

This was extremely helpful when reassembling the EGR gaskets, specifically for their gasket orientation.

Three what? If you're thinking spark plugs or coils, you're likely at the "wrong tree". considering the mileage, very likely head gasket failure, going on for some time. It's usually cylinder one that starts leaking coolant first.
That's my sketch, hopefully got it right. I believe I sketched that up after watching a youtube of a guy disaassembling one for first tiem, noting the gasket orientation carefully. Proof of the pudding would be someone taking notes when disassembling for the first time.
