My 2005 Prius Windshield was cracked by a rock on the second day that I owned it. After insisting with the insurance company that I wanted a genuine Toyota Windshield they agreed. The glass company came to my home to install a $820 windshield (installation included). A few hours after he left, I tried to program the HomeLink garage door opener but it would not work. The dash lights came on, but the MFD, clock and radio did not. After a few minutes, the dash lights started flashing, but the car would not start. I watched the installer do the work and there was nothing in my opinion that he could have done to cause this problem. After playing around with it for a while, I gave up and contacted my dealer who put me in direct contact with the Prius Technician. After answering the same question about five times "are you sure you have fuel?", he said "...gee, I'm not really sure, I will need to arrange to have it towed in ..." While waiting for the tow truck driver to arrive, I continued to play with the FOB trying to get the SOB to start, well a few minutes later, everything powered up, the radio came on and the windshield wipers started to sweep across the new windshield. I canceled the tow truck, took the car for a spin and it has been working fine since then. The only explanation that I may have, is that I may have left the power on after the installer left. Just before he left, he asked me for my mileage and I powered the car in order to give him the information, I may have left it on and if I did, it would have been for about 3-4 hours. Maybe that ran the battery down and that is why it would not start or maybe another problem existed or still might exist.

Your battery was low. I was listening to my radio one day ( small get together featuring my car as a boom box ) and a couple hours into it, my car started to blink. stereo, display, etc. The car was not in ready mode, it was in acc mode.

When i turned the actual car on, the hybrid battery recharged the 12v and i was fine.

So.. it was your battery. the little 12v battery. Your hybrid battery should be fine, so you don't have to worry about it.

now people know that your system blinks when your 12v battery is low. it's running out of juice, turning back on.. and then dying again. it will do this till it can no longer power on.

If this starts to happen for some reason. Like your car was on and you just came back to it, so you can start it. turn it off, and let it sit for a few minutes so the battery can "catch it's breathe". When you turn it back on, make sure to go strait for the Ready mode.
