I have noticed a popping sound when I go over uneven pavement in my '06 with 2300 miles. It is coming from the plastic right under the window. If it is just pushed with my finger I can replicate the sound. When going over bumps only the passenger window makes the sound. I have after market tinted windows but don't think that would make a big difference. My other car is a CRV, it has twice the road noise but the interior panel construction is extremely solid. There just are not interior pops or rattles. When I look at the construction, it seems much higher quality then the Prius. I would pick pops over road noise any day. Looks like some corners were cut in the interior. Now that I have driven the car though a cloud of love bugs it is not longer pristine and I am more comfortable with "defects"

If yes, take the car back to them and have them get the clip snapped in correctly. It might just take a firm thump with the hand in the right place if you know where the clip is.
take it to the dealer. unless the noise was caused by the tint application. but why on earth they would need to take the door apart is beyond me.
I took a ride in an 2004 and have identifed the nature of the issue. The 2006 has soft foam on the top of the door interior. The 2004 has hard plastic. The foam has give and will pop when flexed or pushed. If the car undergoes stress via a bump etc., it will raise a sound. I think that there will be more occurances of this complaint as it is basically designed into the 2006 car. I I will need to take the car in as one of the interior pieces was not placed correctly, when I do this hopefully the deal can at least address this minor issue. The window tinting did not require removal of the pannel.
My 2006 has the same sound from the just under the front windows while my 2004 didn't. The irritating thing is that location makes a great arm rest for me but the noise is so irritating when my arm is there I don't use it. Since the movement of the plastic is consistent on both sides it's obvious that this is a design and construction issue. I'm going to try to get the dealer to insert another clip there at least on the driver's side at my first service with them.
